Does "estamos mejor aparte" translate to "we are better apart" or something similar?
Also is it grammatically correct?

I'm not a native Spanish speaker but yes, I think in the context of a relationship between two people, it means "we're better apart"; however, I would use " estamos mejor separados (separated)".
As for the syntax and grammar, I will leave that for a native to decide.
